Short communication: The diversity of ureolytic bacteria isolated from limestone in East Java, Indonesia based on amino acid sequences encoded by ureC. Biodiversitas 20: 2316-2320. Ureolytic bacteria isolated from limestone are capable to produce urease enzyme which can breaks down urea into carbonate (CO32), has been utilized for various building material bioremediation and restoration. In this present study, we figured out the diversity and genetic relationship of ? sub-unit ureC gene among six ureolytic bacteria (JA1, JB2, JB3, JA4, AK4, and SU1) which were isolated from limestone area in East Java province. PCR was conducted to detect the gene which encoded active site of urease, ureC. Followed by sequences translation using BLAST-X (Basic Local Alignment Search Tool) based on the name and function of formed proteins and then aligned to the conserved domain database. Furthermore, the functions and characters of formed proteins were described. Based on PCR results, all isolates showed 340 bp DNA band which indicate the presence of ureC gene. The results of BLAST-X, JB2 isolates showed 100% similarity with the ? sub-unit ureC gene from Lysinibacillus sphaericus B1-CDA (WP_054549252.1). Whereas, JA1 isolates showed 88% similarity (lowest) with the ? sub-unit ureC gene from Bacillus cihuensis FJAT-14515 (WP_028391929.1). The present study reveals that ureC phylogeny can be used in order to investigate ureolytic bacteria species which isolated from calcareous area in East Java province.

Abstract. Eddy S, Ridho MR, Iskandar I, Mulyana A. 2019. Species composition and structure of degraded mangrove vegetation in the Air Telang Protected Forest, South Sumatra, Indonesia. Biodiversitas 20: 2119-2127. Air Telang Protected Forest (ATPF) is one of the protected forests in the coastal area of South Sumatra, Indonesia which is around 12,660.9 hectares. This area is strategic because it borders directly with the Bangka Strait and adjacent to Sembilang National Park making it easy to access by the community. Various anthropogenic activities in the region such as residential, farming, agriculture, aquaculture, port and timber harvesting have led to degradation and loss of primary mangrove forest. This study aims to analyze the species composition and community structure of mangrove vegetation in the ATPF. The data were collected through observations at several point-centered samplings which were used to analyze the species composition and community structure of the vegetation and the physicochemical conditions of the environment. The species composition of this area consists of 20 species belonging to 14 families. The dominant species of tree, sapling and seedling stages are Nypa fruticans, Rhizophora apiculata and Acrostichum aureum, respectively. Overall species diversity index in this region is classified as very low, ranging from 0.00 to 0.73. Cluster analysis showed three types of vegetation structures in this region, namely Cyperus-Acrostichum type (shrub vegetation), Acrostichum-Rhizophora type (secondary forests) and Nypa-Avicennia (primary forests).

Abstract. Ridho MR, Patriono E, Sholikah M. 2019. Food habits of three species of mudskippers in the Musi River Estuary, South Sumatra, Indonesia. Biodiversitas 20: 2368-2374. This study provided understanding of morphometric variation and diet composition of three species of mudskippers, i.e. Boleophthalmus boddarti, Periophthalmodon schlosseri, and Periophthalmus chrysospilos. The data obtained can be used for fish cultivation in the future. The relation of weight and length of species B. boddarti, P. schlosseri and P. chrysospilos had a correlation of 72.2%, 98.2%, and 94.5%, respectively with the value of b = 1.474, 3.189, and 2.271, respectively. This suggests that the growth patterns of B. boddarti and P. chrysospilos are allometrically negative, while P. schlosseri is allometrically positive. B. boddarti is classified as a herbivore, the main food of phytoplankton from Bacillariophyceae class with percentage 100%; 80% of Chlorophyceae; 95.6% of Cyanophyceae; 13.33% of Desmidiaceae; 13.33% of Euglenophyceae and 37.78% of Xanthophyceae. P. schlosseri is classified as carnivores, the main food is Uca sp. with IRI of 17.131.45% and complimentary food of Lycosa sp. with IRI of 80.79%. P. chrysospilos is also classified as carnivores with the main food is fish eggs with IRI of 8057.07% and complementary foods of Uca sp. with IRI of 1935.3%.

Bioconversion of pretreated wheat straw to ethanol by Monascus purpureus CBS 109.07 and Fusarium venenatum ATCC 20334 using simultaneous saccharification and fermentation. 20: 2229-2235. Fractions of sulfuric acid-pretreated wheat straw, i.e. solid, liquid, and a mixture of liquid and solid were used as substrates in simultaneous saccharification and fermentation (SSF) process to produce ethanol. The bioconversion was performed by Monascus purpureus CBS 109.07 and Fusarium venenatum ATCC 20334. The highest ethanol yields from solid, liquid and a mixture of solid and liquid fractions by M. purpureus CBS 109.07 were 0.36, 0.41, and 0.37 g/g glucose, respectively. The corresponding values by F. venenatum ATCC 20334 were 0.21, 0.54, 0.35 g/g glucose, respectively.

Molecular identification 16S rRNA gene of active proteolytic lactic acid bacteria (LAB) isolated from kelengkeng (Dimocarpus longan) fruit. Biodiversitas 20: 2222-2228. Various fermentation food involves microorganisms, especially Lactic Acid Bacteria (LAB) which has beneficial properties for fermented food. The present study aims to do identification and characterization of active proteolytic LAB from kelengkeng (Dimocarpus longan), a commonly found fruit in South East Asia. From ten LAB isolates, isolates K7 and K8 appeared as basil shape based on Gram staining and were chosen for further examination. The molecular identification of these selected isolates were investigated from the 16S rRNA analysis using universal primer 27F and 1525R. The K7 and K8 isolates showed resistance ability towards acidic environment (pH 2.0) and were examined for protease enzyme screening resulting 7.5 and 6 to clear zone, which was 17 and 12 mm. The result of the molecular characterization from the two isolates indicated that isolate K7 was identified as Leuconostoc mesenteroides subsp suionicum strain LT-38 while isolate K8 was identified as Leuconostoc mesenteroides strain C305.16.

Abstract. Widodo W, Sulistyadi E. 2019. The Oriental White-eyes hosts plaintive Cuckoo and Rusty-breasted Cuckoo. Biodiversitas 20: 2093-2100. The research aims to indicate that there is a tendency that the Oriental White-eyes Zosterops palpebrosus is used as a host for Plaintive Cuckoo Cacomantis merulinus and Rusty-breasted Cuckoo Cacomantis sepulcralis. The researches were done in the year 2009, 2014, 2016 and 2018 in some conservation forest areas in Mount Pancar Recreation Nature Park and Mount Telaga Bodas Nature Reserve (West Java), Mount Wilis forest (East Java) and Mount Merapi National Park forest (Centre Java). The explorative method was used in this research. We found the fact that, at some occurrences, young Plaintive Cuckoo and Rusty-breasted Cuckoo have been hosted and fed up by a pair of Oriental White-eyes Zosterops palpebrosus. It is new information because this occurrence has never been reported before. That research, however, needs to be continued for further information. Among other things, the research is started with the presence of the Oriental White-eyes’ nest and the strategy of Plaintive Cuckoo and Rusty-breasted Cuckoo to place its egg into the nest of Oriental White-eyes. This research implicates to remind the management authority to maintain the population of remaining songbirds either in conservation areas or in non-conservation areas, as well as their buffer zones.

Biodiversitas 20: 2340-2347. Curcuma spp., also known as ginger (Zingiberaceae), has economic value in traditional medicine. However, its many morphological variations cause difficulties in identification and classification. Therefore, observation of its morphological and anatomical characteristics, and of the phenetic relationships between Curcuma species, is important. This research aims to determine the specific characteristics of Curcuma spp. and to examine its phenetic relationships based on morphological and anatomical characteristics. The research was conducted in July 2018-February 2019 in the Bantul, Gunungkidul, Sleman and Karanganyar regions. Observation of the anatomical characteristics was conducted on the leaves and rhizomes and the data analyzed according to descriptive and quantitative/numerical methods. Clustering analysis with the Gower General Similarity Coefficient and Principal Component Analysis (PCA) was performed to determine the role of each character in groupings. The results of the research found seven species from 23 OTUs observed (C. aeruginosa, C. domestica, C. manga and C. xanthorrhiza, each with four OTUs; C. soloensis and C. zedoaria, with three OTUs each; and C. heyneana with one OTU) and showed that specific morphological characteristics were found in the flesh color rhizome, pseudostem color and midrib color. Specific anatomical characteristics were evident in the secretion cell color and the presence of trichomes on the leaves and rhizomes. The dendrogram shows a 0.70 phenon line consisting of two groups, group A (C. soloensis and C. domestica) fused in a 0.760 similarity index, and group B (C. aeruginosa, C. mangga, C. heyneana, C. soloensis, C. xanthorrhiza and C. zedoaria) fused in a 0.654 similarity index, which means that C. soloensis and C. domestica have a close phenetic relationship. The 0.80 phenon line consisted of five groups: C. domestica, C. soloensis, C. xanthorrhiza, C. zedoaria-C. mangga-C. heyneana and C. aeruginosa.

Abstract

This study provides information on the reproductive biology of the coral catshark caught in the waters around Seribu Islands, Indonesia. A total of 257 coral catsharks were collected from February 2017 to January 2018. The total length of coral catshark ranged from 170 to 585 mm for females and 255-575 mm for males, respectively. The total weight of females ranged from 85 to 640 g and males from 100 to 620 g The sex ratio between females and males was 0.45 and it was not significantly different from the expected 1:1 ratio. The growth pattern of coral catsharks in Seribu Island was negatively allometric and the population was dominated by mature sharks. The mean size at first maturity was estimated to be 557 mm for females and 514 mm for males, based on to the relationship between the proportion between maturity stage and total length. The ovulation season was estimated occur from October to March, whereas September to April was mating season based on monthly variations of gonadosomatic index (GSI) values and the occurrence of egg cases in uterus.

Interaction of Arg194Trp and Arg399Gln genotypes with the risk of radiation on cancer patients. Biodiversitas 20: 2128-2133. Two of the common single-nucleotide polymorphisms are X-ray repair cross-complementary group 1 on exon 6 (Arg194Trp) and exon 10 (Arg399Gln). The purpose of this study was to determine the interactions between Arg194Trp and Arg399Gln genotypes combination with the risk of radiation on cancer patients in Indonesia, linked to micronuclei frequency as a biomarker of DNA damage. This study consisted of 19 patients with various cancer as the case group and 37 non-cancer participants as the control group. The determination of Arg149Trp and Arg399Gln alleles were performed using Polymerase Chain Reaction-Restriction Fragment Length Polymorphism. Micronuclei assay was performed using Cytokinesis-block micronuclei cytome assay. The results of our study showed that micronuclei frequency was very significantly higher in the cancer patients compared to controls (111.16 ± 76.24 versus 16.89 ± 9.72, p<0.0001). Patients with heterozygous mutant genotypes CT had a lower frequency of micronuclei than patients with normal CC genotypes (105.6 ± 80.97 versus 117.33 ± 74.97). Likewise, patients with mutant genotype AA had a lower frequency of micronuclei than patients with normal GG genotype (64 versus 129.71 ± 90.68). The genetic polymorphisms of Arg194Trp and Arg399Gln demonstrated an association with the level of DNA damage on cancer patients.

Abstract. Dako FX, Purwanto RH, Faida LRW, Sumardi. 2019. Community’s social capital in the management of Mutis Timau Protected Forest in Timor Island, Indonesia. Biodiversitas 20: 2177-2187. The social capital of the community around Mutis Timau Protected Forest in Timor Island is unexplored. In fact, its social capital plays an important role to support sustainable management of the forest viewed from the ability of the community to work together in achieving common goals in groups and organizations. This study aimed to investigate the elements of community’s social capital (i.e. norms, beliefs, and networks) in nine villages located in and around Mutis Timau Protected Forest administratively managed by the Forest Management Unit of South Central Timor District using quantitative survey approach. The result of the study showed that two villages have strong social capital while seven villages have moderate category. Overall, the communities have strong level on the elements of trust in individuals and others, and knowledge and understanding on unwritten rules, but have moderate level on the elements of written rules/regulations, trust in institutions and regulations, organizational network, and participation network. Community participation increases the understanding of written rules, institutional trust and improves the development of social networks (organizational networks and participation) between groups. This results can be used as a reference for the Forest Management Unit of South Central Timor District when developing cooperation with communities that have traditional knowledge and local wisdom through norms, beliefs, and networks in managing and utilizing natural resources in Mutis Timau Protected Forest. Furthermore, the involvement of people with social capital in managing Mutis Timau Protected Forest can maintain forest sustainability and improve community welfare.
