Biodiversitas 21: 3893-3897.  Myostatin is widely known as a negative regulator of skeletal muscle development by controlling hypertrophy and hyperplasia. Silent mutation in exon 1 (c.234G>A) was then thought to be associated with chicken growth performances. This study was designed to analyze polymorphisms of c.234G>A mutation of the myostatin gene and its effect on slaughtered weight in Indonesian Kampung and meat-type chicken. The SatI restriction enzyme was used for genotype determination through the PCR-RFLP technique. The effect of genotype on the slaughtered weight was analyzed using the General Linear Model (GLM) procedure. Genotyping was performed on 138 chicken from Kampung (n=67) and meat type (cobb Broiler) (n=71) chicken. The amplification product contained 226 bp nucleotides. This myostatin gene was polymorphic in both chicken population, produced 2 alleles (G and A), and 3 genotypes (GG, GA, and AA). The A allele had a higher frequency than the G allele in all populations. In this study, genotype of AA and GA had higher live weight, carcass weight, breast weight, thigh weight, drumsticks weight, wings weight, breast muscle weight, thighs muscle weight, drumsticks muscle weight than GG genotype of 12 weeks-old Kampung chicken. The results suggested that the c.234G>A mutation in exon 1 could be potentially recommended as a genetic marker for chicken slaughtered weight traits.

Short Communication: Genetic polymorphism of registered and popularly cultivated coffee (Coffea spp.) in the Philippines using inter-simple sequence repeats markers. Biodiversitas 21: 4228-4233. Three Coffea species, namely Coffea arabica, Coffea canephora and Coffea liberica have been commercially cultivated in the Philippines. Genetic variability analysis of these species is important for the conservation of genetic resources and breeding programs. Hence, this study was carried out to identify polymorphic inter-simple sequence repeats (ISSR) markers and determine the genetic variation of these three commercially cultivated coffee species. Twenty-nine DNA samples from young coffee leaves were extracted and PCR amplified. Of the 29 primers used, seven produced clear and reproducible bands. In the 54 bands produced, 51 were polymorphic. The number of bands amplified by each primer varied from 5 to 12 with an average of 7.71 bands. Polymorphism percentage ranged from 80 to 100. This is the first time that ISSR markers were used to determine the genetic variation of coffee in the Philippines. The study demonstrated the efficiency of ISSR markers to assess genetic variation in cultivated coffee species. The ISSR markers were able to differentiate the coffee germplasm at the interspecific and intraspecific levels. These results suggest the potential of ISSR markers for genetic diversity analysis of commercial coffee and varietal identification of elite varieties using DNA fingerprinting.

The effects of low-temperature storage on the viability of Lactobacillus casei and the stability of antibacterial activity in green grass jelly synbiotic drinks. Biodiversitas 21: 3826-3831. Synbiotic drinks from green grass jelly have shown antibacterial activity against pathogenic bacteria. These are usually stored at low temperatures to maintain their characteristics. The aim of this study was to determine the effect of storage at low temperature of 10°C on the viability of lactic acid bacteria (Lactobacillus casei) and the stability of the antibacterial activity in synbiotic drinks made of green grass jelly. Antibacterial activity of green grass jelly synbiotic drink was conducted against pathogenic bacteria (Staphylococcus aureus, Salmonella sp., Bacillus cereus, and Escherichia coli). The products were stored for 28 days at 10°C temperature. Observations on the antibacterial activity, pH value, total acid, and total lactic acid bacteria were carried out every 7 days. Antibacterial activity was evaluated using agar well diffusion method. The results showed that storage at low temperature (10 ± 2°C) for 28 days decreased the antibacterial activity and pH value but sharply increased total lactic acid bacteria (at 0 to 7 days of storage) in green grass jelly synbiotic drinks. Salmonella sp. showed the highest inhibition caused by the antibacterial agents in green grass jelly synbiotic drinks while the lowest inhibition was found on Staphylococcus aureus. During storage at low temperature, green grass jelly synbiotic drinks had a total of lactic acid bacteria that ranged from 9.51 to 10.10 (Log CFU/mL) or equal to 3.24x109-1.26x1010 CFU/mL; a total of lactic acid that ranged from 0.48% to 0.87%; and pH values that ranged from 3.78 to 4.08.

The dynamics of the plankton community on Lake Siombak, a tropical tidal lake in North Sumatra, Indonesia. Biodiversitas 21: 3707-3719. The tidal lake is a very dynamic estuary ecosystem and very vulnerable to environmental stresses and disturbances. Plankton is an aquatic organism that is very easily affected by environmental pressures and disturbances. This study aimed to reveal the phenomenon of plankton dynamics in tropical tidal lakes in Indonesia. The study was conducted at Siombak Lake from September 2018 to August 2019. Data were collected at high and low tides every month during the full month. The data analysis included plankton abundance, diversity index, and the relationship between water quality and plankton with PCA and succession analysis. The results showed that in Siombak Lake was found 66 genera which consisted of 54 phytoplankton genera and 12 zooplankton genera. Plankton abundance is higher in parts of the lake (stations 1-8) than in the river (stations 9-11) at both high and low tide. Temporally it shows that plankton abundance is higher in the rainy season (Feb-Aug, outside May) than in the rainy season (Sep-Jan, and May). Spatially, plankton in Siombak Lake at high tide is more influenced by TSS, phosphate, and salinity, while at low tide, it is influenced by TSS, Water transparency, BOD, silicate, salinity, and dissolved oxygen. Temporally, plankton in Siombak Lake at high tide is more influenced by salinity, conductivity, Debit, TSS, and salinity, while at low tide, it is influenced by salinity, conductivity, turbidity, TSS, TDS, DO, BOD, and COD. Based on the plankton Frontier succession graph, it shows that Siombak Lake is included in stage 1 and stage 2. Stage 1 occurs before the rainy season (August-September) and the peak of the dry season (March-April).

Abstract. Indarjo A, Salim G, Zein M, Septian D, Bija S. 2020. The population and mortality characteristics of mangrove crab (Scylla serrata) in the mangrove ecosystem of Tarakan City, Indonesia. Biodiversitas 21: 3856-3866. The mangrove crab is an iconic species of Tarakan City and is often is used as a souvenir. However, the high demand for this species can cause its population to decline. This study aimed to characterize the mangrove crab (Scylla serrata) population in the mangrove ecosystem of Tarakan City, North Kalimantan, Indonesia. This study was designed using a quantitative descriptive method with a case study model. The samples of mangrove crabs were obtained from 6 different stations using a purposive sampling method. The mangrove crab specimens were caught using 35-50 units of crab traps known as the ambau brackets. The primary data included carapace length, carapace width, carapace thickness, sex, and the total weight of each mangrove crab specimen. The results showed that male mangrove crabs have positive allometric growth when the condition index was fat. However, female crabs exhibited negative allometric growth when the condition index was thin. The Von Bertalanffy growth model analysis showed that the maximum carapace length of male mangrove crab in the mangrove ecosystem of Tarakan City was approximately 11.1118 cm for 189 days, while the female length was 9.6474 cm for 80 days. The total mortality value of male and female crabs was 120.01% and 154.94%, the mortality due to fishing was 84.69% and 135.75%, and natural mortality was 35.32% and 19.2%, respectively. The estimated rate of exploitation of both male and female crabs was 70.57% and 87.61%, respectively. The exploitation of S. serrata in the mangrove ecosystem of Tarakan City was evident, hence, conservation efforts are urgently required.

A checklist and conservation status of vascular plants in the Limestone forest of Metropolitan Ilocos Norte Watershed Forest Reserve, Northwestern Luzon, Philippines. Biodiversitas 21: 3969-3981. The Metropolitan Ilocos Norte Watershed Forest Reserve (MINWFR) is among the remaining intact limestone formations and a critical protected area in Northwestern Luzon. There have been few published floristic studies despite its undeniable rich biological importance. Therefore, this paper primarily aims to provide a preliminary checklist of vascular plants in MINWFR and their conservation status.  Consequent field visits and surveys were made from April 2019 to March 2020. Results revealed a total of 173 species distributed in 140 genera belonging to 59 families. The most represented families are Rubiaceae, Fabaceae, Orchidaceae, and  Malvaceae. This forest supports 49% or 28.65 % local endemics, five of which are narrow endemics, namely Cyanometra warburgii, Pyrostria triflora, Syzygium ilocanum, Thrixspermum nicolasiorum, and Antirhea microphylla. The latter, however, extends up to Ilocos Sur. Based on IUCN criteria and DENR records, a total of 18 species are threatened, one species is recorded as critically endangered, five endangered, nine vulnerable, three other threatened, two near threatened, 55 as least concern, and the rest are not evaluated. Other noteworthy species present in the area are the two dominant endangered species, Podocarpus costalis, and Podocarpus polystachyus. An interesting spinescent Rubiaceae species were recorded and currently under examination to establish its identity. This checklist serves as a basis to effectively manage this vulnerable area surrounded by human-induced disturbances and threats.

Abstract. Lumyai P, Palakit K, Suangsathaporn K, Wanthongchai K. 2020. A 324-years temperature reconstruction from Pinus latteri Mason at highland in Chiang Mai Province, Thailand. Biodiversitas 21: 3938-3945.  The objective of this study was to investigate the relationship between the growth of Pinus latteri and climate data in Chiang Mai Province, Thailand. Dendrochronological techniques were used to analyze 35 sample cores. The cross dated ring width data could be extended back for up to 324 years (1692-2015). The relationship between ring-width index and climate data indicated a significant correlation (p < 0.01) with the monthly rainfall in January, monthly temperature in August and September, extreme maximum temperature in August and mean maximum temperature in March and August. The reconstructed average monthly temperature in August was estimated at around  27.35 °C, a warming period could have occurred in 1694-1702, 1834-1844, 1848-1866, 1873-1876, 1884-1890, 1896-1902, 1911-1927, 1942-1958, and 1986-1990, with cooling periods occurring in 1703-1722, 1739-1752, 1865-1872, 1877-1883, 1891-1895, 1903-1910, 1928-1941, 1959-1961, and 1968-1970, which could explain the high fluctuations in temperature. Periods in the range 2.1-2.5, 10.1 , and 13.5 years were found to be common with the variations in  El Niño-Southern Oscillation. In conclusion, the pine growth information can be used to monitor the variations in climate in Thailand.

Biodiversitas 21: 3651-3658. Eggplants are important vegetables in Côte d'Ivoire. Despite an increase in the cultivation of exotic genotypes and their progressive dominance over local cultivars, which could represent a threat of genetic erosion, there are not enough molecular data available on the genetic diversity of the eggplants currently cultivated in this country. This study is a contribution to the knowledge of the genetic diversity of the current eggplant cultivars grown in Côte d’Ivoire. It aimed to assess the genetic variation of nine exotic and local eggplants commonly cultivated in Côte d'Ivoire, using five inter-simple sequence repeat (ISSR) primers. The results revealed for the exotic cultivars 42 ISSR loci of which 31 were polymorphic (73.81 %), and for local cultivars 51 loci of which 49 (96.08%) were polymorphic. The Nei’s genetic diversity and Shannon’s information index of local cultivars (He = 0.3333 and I = 0.4863) were higher than those of exotic cultivars (He = 0.2000 and I = 0.2971). The Gst value and the AMOVA analysis found more than 70% of the total genetic diversity within the groups. The Jaccard’s dissimilarity coefficients between the cultivars, ranged from 0.324 to 0.966 with an average of 0.741. The clustering of genotypes with the neighbor-joining unrooted tree and PCoA analysis differentiated three main clusters with exotic cultivars grouped in cluster I and local cultivars in cluster II and III. In view of these results, the local eggplants had higher genetic diversity and constitute an interesting germplasm which needs to be conserved for potential breeding programs.

A hybrid approach of remote sensing for mapping vegetation biodiversity in a tropical rainforest. Biodiversitas 21: 3946-3953.  Vegetation biodiversity is one of the most important indicators to evaluate the sustainability of tropical rainforest. It is commonly described by three essential variables, i.e. richness, heterogeneity, and evenness. That information is frequently collected from periodic forest inventory using terrestrial method. However, this effort needs a long-time consuming, high cost, and almost impossible to implement in the area of tropical rainforest with hard accessibility. This study investigates the potential of remote sensing as an alternative method for mapping vegetation biodiversity in a tropical rainforest. A hybrid approach of remote sensing using medium and high-resolution images was developed to recognize the attributes of vegetation biodiversity by considering three parameters derived from remote sensing data, including canopy density (C), crown diameter (D), and tree density (N). The use of a medium resolution image aimed to categorize vegetation density using Modified Soil-Adjusted Value Index (MSAVI) while a high-resolution image was utilized to acquire a more detailed spectrum for determining C, D, and N in every class of vegetation density. The relationship between C, D, N, and richness, heterogeneity, evenness was explained using hierarchical cluster analysis. Our study discovered the attributes of vegetation biodiversity in a tropical rainforest could be potentially recognized by combining C, D, and N as predictor variables.

Characterization of a bacteriocin as biopreservative synthesized by indigenous lactic acid bacteria from dadih soya traditional product used in West Sumatra, Indonesia. Biodiversitas 21: 4192-4198. A total of 4 isolates of lactic acid bacteria (strain BDL08, BDL11, BDL12, and BDL13) isolated from dadih soya were investigated for the ability to produce bacteriocin based on their antibacterial activities against Listeria monocytogenes ATCC 7644. Based on comparative 16S rDNA sequencing analysis, isolates BDL 11, BDL12, and BDL13 were identified as Lactobacillus plantarum while the isolates BDL 08 was identified as Leuconostoc mesenteroides. All crude bacteriocins producing strains revealed broad antibacterial spectrum against 7 different indicator bacteria, including Gram-positive and Gram-negative bacteria. L. plantarum BDL11 displayed the highest bacteriocin activity relative to others. The bacteriocin produced by the strain was not affected by pH, heating, and NaCl concentration but was sensitive to proteolytic enzymes. This research indicated that the bacteriocin in the food industry has the potential to be used as a biopreservative.
