Abstract

Roesma DI, Santoso P. 2011. Morphological divergences among three sympatric populations of Silver Sharkminnow (Cyprinidae: Osteochilus hasseltii C.V.) in West Sumatra. Biodiversitas 12: 141-145. Silver sharkminnow (Osteochilus hasseltii C.V.) named by local people as Asang is one of potential Cyprinid fishes species found in several different ecosystems in West Sumatra. The differences of habitat types and another ecological factor among populations may have significant influences on variation and differentiation of morphological characters of this species. In order to elucidate the pattern of morphological divergence, meristic and morphometric characters of O. hasseltii in Singkarak and Dibawah Lake and adjoining river were compared. Phenogram based on cluster analysis showed specific morphological divergence among populations. There were 23 characters significantly different among all comparedpopulations, the highest degree of differentiation was found between Singkarak and Dibawah Lake population (22 characterssignificantly different) and the most similar population were Singkarak Lake and Ombilin an outlet river of lake (only six characters significantly different).

Abstract

Roesma DI, Tjong DH, Munir W, Agesi AV, Chornelia A. 2017. Genetic diversity of Tor douronensis (Pisces: Cyprinidae) in West Sumatra, Indonesia. Biodiversitas 18: 1018-1025. A random amplified polymorphic DNA-polymerase chain reaction (RAPDPCR) analysis was applied to determine the genetic diversity within and among the populations of Tor douronensis in West Sumatra river system. The results provided information for proper breeding, maintenance, and conservation of T. douronensis. The highest and the lowest values of genetic diversity were the population of Batang Matur (H = 0.1571; I = 0.2411) and Batang Malalo (H = 0.0880; I = 0.1353), respectively. The value of genetic differentiation (GST) was 0.4266 while that of heterozygosity between populations (DST) and within a population (HS) was, respectively, 0.088 and 0.1184. The value of gene flow between populations (Nm) was 0.6721. Grouping of individuals in a population based Principal Coordinates Analysis (PCO) and UPGMA was in line with the genetic distance values. Matur and Malalo were the most closely related populations (0.0174) while Batang Gumanti and Batang Sinuruik were the most distantly related populations (0.1918). The genetic variation between populations was lower than the genetic variation within the population of T. douronensis and population of Matur is recommended to be used as brood stock in the procurement of stock.

Abstract

Sitompul FA, Siregar EH, Roesma DI, Dahelmi, Prasetya E. 2018. Molecular identification of coffee (Coffea arabica) pollinator insects in North Sumatra, Indonesia based on designed COI primers. Biodiversitas 19: 1877-1883. Coffee (Coffea arabica L.) is one of the most important economic commodities in the province of North Sumatra, Indonesia. Insects associated with pollination of C. arabica are one of the key factors for successful cultivation of C. arabica, but, the research regarding of these was still limited. The population of coffee plant is scattered across the highlands of Indonesia and the pollination of C. arabica is strongly believed linked to a diverse group of pollinating insects. However, lack of taxonomic identification of insects pollinating these plants has become one of constraints to succeed the cultivation of C. Arabica. This study aimed to analyze types and variations of pollinating insects of C. arabica in the province of North Sumatra, Indonesia, using DNA barcoding. DNA barcoding is now considered an alternative method of molecular identification. Sixteen of C. arabica flower visitors were captured in different planting location in North Sumatra province. Using mtDNA markers, the cytochrome oxidase subunit sequence I (COI), about 12 pollinator insect species were identified based on the COI sequence i.e Amegilla cingulata, Apis dorsata, Apis cerana, Trigona chanchamayoensis, Idiella divisa, Dolichopodidae sp., Allactoneura sp., Stomorhina discolor, Phytomia erratica, Rhiniidae sp., Melipona bicolor, and Hymenoptera sp.

Abstract

Roesma D. I, Tjong D. H, Karlina W, Aidil D. R. 2019. Taxonomy confirmation of Puntius cf. binotatus from Gunung Tujuh Lake based on Cytochrome Oxidase-I (COI) gene. Biodiversitas 20: 54-60. The population of Puntius cf. binotatus Gunung Tujuh Lake in considered as an isolated population which found in the 20-30 meters depth under the water Gunung Tujuh Lake, Sumatra Island. The species often exhibit different phenotypic characters and may genetic characters may also different due to their response to habitat/ecological conditions. Previous study on P. binotatus from several locations in West Sumatra showed the complexity of the genetic and morphological characters. A molecular study using COI gene of P. cf. binotatus from Gunung Tujuh Lake in Sumatera has been conducted to determine the taxonomic status of the fish. The distinct morphological characters of Puntius cf. binotatus is one black spot in the middle of the caudal and the absent of black spot on the base of the anterior dorsal ray. The analysis on COI gene showed that the range of sequence divergences between P. cf. binotatus Gunung Tujuh Lake and other Sumatra P. cf. binotatus is 3.1-7.6% and 4.1% to Barbodes banksi. This value represents the differences at the subspecies level of Barbodes banksi. Therefore Barbodes banksi gunungtujuh is proposed as an appropriate name to P. cf. binotatus Gunung Tujuh Lake.

Abstract

Abstract. Roesma DI, Tjong DH, Aidil DR. 2020. Phylogenetic analysis of transparent gobies in three Sumatran lakes, inferred from mitochondrial Cytochrome Oxidase I (COI) gene. Biodiversitas 21: 43-48. The transparent gobies fish found in three lakes in Sumatra island is known as Rinuak fish (in Maninjau Lake and Singkarak Lake, West Sumatra, Indonesia) or Badar fish (in Siais Lake, North Sumatra, Indonesia), and are morphologically very similar to the Gobiopterus brachypterus. The phylogenetic study was carried out by analyzing 619 base pairs of the mitochondrial DNA cytochrome oxidase subunit I (COI) gene in 12 fish individuals from the three lakes. Rinuak and Badar fish in three populations have four haplotypes. The sequence divergences in and between populations are very low (0.0-0.5%). This value indicates that Rinuak and Badar fish are the same species with low genetic diversity. The phylogenetic tree illustrates that this fish belongs to the group of Gobiidae and a sister taxon from G. brachypterus.

Abstract

Abstract. Roesma DI, Tjong DH, Janra MN, Aidil DR. 2021. Freshwater vertebrates monitoring in Maninjau Lake, West Sumatra, Indonesia using environmental DNA. Biodiversitas 22: 2794-2802. Environmental DNA (eDNA) is one of the DNA sources without directly disturbing the organisms. The eDNA potentially an effective method with next-generation sequencing (NGS) that can read all DNA in parallel at one sequential run. Maninjau Lake in West Sumatra has experienced a decline the species richness, thus monitor biodiversity with the non-invasive method is needed. This study aimed to apply eDNA for monitoring freshwater vertebrates in Maninjau Lake. The eDNA was collected from water samples using the filter membrane to DNA isolation and sequencing with the NGS technique from Illumina. The eDNA method detected 150 vertebrate individuals and consists of 92 Actinopterygii fishes, three chondrichthyes fishes, 11 amphibians, seven reptiles, ten aves, and 27 mammals. Among all individuals were detected, only 11% known present in Maninjau Lake, while the others (89%) are native species to other countries. The fishes were detected living in Maninjau Lake by the eDNA method, i.e., Cyprinidae (Carassius auratus and Cyprinus carpio), Cichlidae (Oreochromis niloticus), and Poeciliidae (Gambusia affinis and Xiphophorus maculatus). Bias results in this study to be influenced by various factors i.e., possibility of contamination, poor DNA quality, the bias results during molecular processes, and not available the complete sequences databases to assigned into the correct taxa, especially fish species in Maninjau Lake. The eDNA method for monitoring biodiversity should consider the increase of sampling sites, replication samples, and the availability of sequences database in Genbank, NCBI

Abstract

Abstract. Ashrifurrahman, Simamora S, Ritonga R, Novarino W, Tjong DH, Rizaldi, Syaifullah, Roesma DI. 2022. Sumatran tiger identification and phylogenetic analysis based on the CO1 gene: molecular forensic application. Biodiversitas 23: 1788-1794. Wild animal hunting, especially in the Sumatran tiger (Panthera tigris sumatrae), has been caused the population decline. Regulation and law enforcement have been implemented even though it does not affect optimal because of the trickery of poachers and illegal traders. Sometimes, the evidence of P. t. sumatrae derivative products, for example, bones, nails, skins, hair, and other body parts, cannot be properly identified to raise the cases. However, genetic markers, such as the CO1 gene, have successfully identified illegal trafficking samples. This study used 20 samples, consisting of seven samples (four preserved hairs, two claws, one bone) that were suspected of P. t. sumatrae collected from illegal wildlife trade cases in West Sumatra, Indonesia. Other thirteen samples were twelve blood and one hair of P. t. sumatrae samples were collected from the Dharmasraya Sumatran Tiger Rehabilitation Center (PR-HSD). All samples were isolated, Polymerase Chain Reaction (PCR), sequenced, and 999 base pairs (bp) of the CO1 gene sequences were analyzed. In addition, National Center for Biotechnology Information (NCBI) data sequences including two P. t. sumatrae sequences, four P. t. altaica sequences, one P. t. amoyensis sequence, one P. t. corbetti sequence, three P. pardus sequences, and one Felis catus sequence were collected for comparison and supporting data. The result confirmed that all samples in this study were P. t. sumatrae. We determined those depending on similarity value which was 99.60%-99.70% with P. tigris reference sequence (NC_010642.1) and 99.90%-100% with P. t. sumatrae (JF357969.1). Phylogenetic analysis supported species identification with average intraspecies sequence divergence was 0 to 0.4% and presented the monophyletic group. This study was the first and most recent report to use seized samples to identify P. t. sumatrae based on the CO1 gene in West Sumatra, Indonesia.

Abstract

Abstract. Ericca C, Tjong DH, Roesma DI, Novarino W, Syafullah, Janra MN, Aandrean. 2022. Short Communication: Taxonomic status of Great Argus (Argusianus argus) Sumatra and Borneo based on cytochrome B gene. Biodiversitas 23: 4670-4676. Great Argus (Argusianus argus) belongs to the bird family Phasianidae. Currently, there are two Great Argus subspecies: A. argus argus in Sumatra and the Malay Peninsula, and A. argus grayi in Borneo. Therefore, this study aims to determine the taxonomic status of Great Argus across its distribution region. Phylogenetic relationships between two Great Argus subspecies were inferred in this study using the mitochondrial cytochrome b gene. DNA was isolated, amplified, and sequenced from the feathers of Great Argus sampled from Kinantan Wildlife and Cultural Park, Bukittinggi, West Sumatra, Indonesia. Phylogenetic relationships were analyzed with Maximum Likelihood methods. The phylogenetic trees show monophyletic relationships between Sumatran Great Argus subspecies. Analysis result shows that Bornean Great Argus has a 3.26-3.80% genetic distance from the Sumatran Great Argus based on analysis using the 789 bp of cyt b gene. Based on the result, it also refers that Bornean Great Argus and Crested Argus (Rheinardia ocellata), have a close relationship, indicated by low genetic distances (5.87-6.73%). This study suggests that Bornean Great Argus is genetically different from Sumatran Great Argus.
