Abstract

Abstrak Aktin merupakan salah satu dari housekeeping gene yang dapat digunakan sebagai kontrol internal pada analisis ekspresi gen.  Sampai saat ini, sekuen DNA dari gen penyandi aktin pada tanaman tuntun angin (Elaeocarpus floribundus) belum pernah dipublikasikan. Penelitian ini bertujuan merancang primer aktin spesifik untuk tanaman Elaeocarpus floribundus bedasarkan primer aktin degenerate.  Pasangan primer degenerate rancangan yang digunakan adalah PlAc46S sebagai primer forward: 5’- ATGGTNGGNATGGGNCARAA-3’ dan PlAc245N sebagai primer reverse: 3’- GTDATNACYTGNCCRTCNGG-5’.  Metode penelitian meliputi isolasi DNA dari daun segar, amplifikasi dengan teknik polymerase chain reaction (PCR), elektroforesis pada 1,2% gel agarose, perunutan nukleotida, dan analisis data menggunakan program BLASTn dan perangkat lunak MEGA versi 6.06.  Fragmen DNA aktin telah berhasil diamplifikasi menggunakan primer aktin degenerate dan telah dirancang primer aktin spesifik untuk Elaeocarpus floribundus dengan urutan sebagai berikut:5’-CCAAATCATGTTTGAGACCT-3’(forward) dan 5’-GAACACGTTAATTCCTGCTC-3’ (reverse). Primer tersebut selanjutnya dapat digunakan untuk mengamplifikasi gen aktin dari E. floribundus pada analisis ekspresi gen.Kata Kunci: aktin, Elaeocarpus floribundus, PCR, primer degenerate, tuntun angin. Abstract Actin is one of the housekeeping genes which commonly be used as an internal control in gene expression analysis.  Until now, the DNA sequence of actin gene of tuntun angin (Elaeocarpus floribundus) has never been published. This study aimed to design the actin primer specific for E. floribundus based on degenerate actin primer.  The pair of the degenerate actin primers (PlAc46S 5’- ATGGTNGGNATGGGNCARAA-3’ and PlAc245N 3’- GTDATNACYTGNCCRTCNGG-5’) were used in this study.  Methods included DNA isolation from fresh leaf, PCR, electrophoresis, sequencing, and data analysis using BLASTn program and MEGA software version 6.06.  The actin DNA fragment has been successfully amplified using the degenerate actin primer and then the actin primer specific for E. floribundus with the following sequences: 5’-CCAAATCATGTTTGAGACCT-3’ (forward) and 5’- AACACGTTAATTCCTGCTC-3’ (reverse) have been designed.  The primer pairs can be used to amplify the actin gene of E. floribundus.Keywords: actin, degenerate primer, Elaeocarpus floribundus, PCR, tuntun angin.

Abstract

AbstrakGen glyceraldehyde-3-phosphate dehydrogenase (GAPDH) merupakan salah satu gen referensi yang sering bertindak sebagai kontrol internal pada analisis ekspresi gen di beberapa spesies tumbuhan. Penelitian ini bertujuan menganalisis sekuen gen GAPDH parsial pada sirsak (Annona muricata L.). Metode meliputi persiapan sampel tanaman, isolasi DNA total menggunakan Genomic DNA mini kit Plant (Geneaid), amplifikasi gen GAPDH dengan teknik polymerase chain reaction (PCR), elektroforesis pada 1% gel agarose dan analisis data sekuen DNA. Studi ini telah memperoleh sekuen DNA dari gen GAPDH parsial sirsak sepanjang 961 pb. Sekuen tersebut memiliki kemiripan sekitar 68,93–84,35% dengan sekuen mRNA gen GAPDH pada beberapa spesies tumbuhan. Sekuen ini diprediksi terdiri dari 5 ekson dan 4 intron. Total ekson diprediksi terdiri dari 429 pb. Sekuen ini adalah yang pertama kali dilaporkan dari genus Annona dan juga dari famili Annonaceae. Sekuen ini dapat dimanfaatkan untuk analisis ekspresi gen pada sirsak dan dapat menjadi dasar untuk mengisolasi gen GAPDH spesies lain di dalam genus Annona dan famili Annonaceae. Abstract GAPDH (glyceraldehyde-3-phosphate dehydrogenase) gene is one of reference genes that is frequently became an internal control in any plant species. This study reports a DNA sequence of parsial GAPDH gene on soursop (Annona muricata L.). Methods included sample preparation, total DNA isolation using Genomic DNA mini kit Plant (Geneaid), amplification of GAPDH gene using PCR (polymerase chain reaction) technique, electrophoresis using 1% agarose gel and data analysis. This study had been obtained the DNA sequence of soursop partial GAPDH gene sizing 961 bp. The sequence had 68.93–84.35% similarity to GAPDH mRNA of some plants species. The soursop partial GAPDH gene was predicted consisting of 5 exons and 4 introns. The total exons length was 429 bp. The sequence is the first reported from Annona genus and also Annonaceae family. The sequence can be used for gene expression in soursop and also can be used to isolate GAPDH gene of other species in Annona genus and Annonaceae family.

Abstract

(Article History: Received January 16, 2021; Revised April 6, 2021; Accepted April 13, 2021) ABSTRAKStudi mengenai stress pada tumbuhan semakin banyak didasarkan pada ekspresi gen. Gen penyandi 18S rRNA merupakan salah satu anggota dari gen housekeeping yang umum digunakan sebagai kontrol internal. Penelitian ini bertujuan untuk menganalisis sekuens DNA penyandi 18S rRNA pada tumbuhan cocor bebek (K. x laetivirens). Metode penelitian meliputi ekstraksi DNA total dari daun segar menggunakan Mini Kit Genomic DNA Mini Kit Plant (Geneaid). Data sekuen DNA diolah menggunakan program BioEdit, BLASTn dan MEGA 6. Sekuen DNA parsial dari gen penyandi 18S rRNA K. x laetivirens telah diperoleh dengan ukuran 419pb. Sekuen tersebut memiliki kemiripan sebesar 99,28% dengan K. daigremontiana. Kalanchoe x laetivirens membentuk satu kelompok dengan sesama anggota dari famili Crassulaceae dan terpisah dari famili lainnya yang diteliti. Primer 18S rRNA spesifik terhadap cocor bebek telah dirancang, yaitu forward 5’- CAA ATT ACC CAA TCC TGA CA -3’ dan reverse 5’- CCA ACG TAA ATA GGA TCG AA -3’. Sekuen yang diperoleh pada penelitian ini berpotensi sebagai gen referensi setelah dilakukan validasi.Kata kunci: 18S rRNA; gen housekeeping; Kalanchoe x laetivirens; kontrol internal; PCR ABSTRACTPlant stress studies are based on gene expressions. This study aims to analyze the DNA sequence of 18S rRNA in cocor bebek (K. x laetivirens). Methods being out are total DNA isolation using Mini Kit Genomic DNA Mini Kit Plant (Geneaid). The DNA sequence was analyzed utilizing BioEdit, BLASTn and Mega 6 programs. Partial DNA sequence of 18S rRNA in K. x laetivirens has been obtained with 419 bp length. The DNA sequence has 99.28% similarity to K. daigremontiana. Kalanchoe x laetivirens formed one group with another species from the same family, Crassulaceae, based on the DNA sequence of 18S rRNA. A primer pair specific to K. x laetivirens for amplifying 18S rRNA has been designed such as forward 5’- CAA ATT ACC CAA TCC TGA CA -3’ and reverse 5’- CCA ACG TAA ATA GGA TCG AA -3’. Abstract

Currently, analysis based on DNA is one of the techniques for solving the problems such as paternity test, determining the identity of accident victims, natural disasters victims, and authentication of foods ingredients. But not everyone knows about the stages of DNA analysis laboratory procedures. The purpose of this workshop is to provide knowledgments about DNA analysis laboratory procedures. The training was attended by 30 participants from various universities and research centers in Riau Province. Workshop materials include DNA isolation of animal, plant and bacterial, electrophoresis, polymerase chain reaction (PCR), and visualization of DNA bands. Evaluation uses a questionnaire distributed to participants. Questionnaire analysis showed that workshop was very useful especially for beginners who want to be involved in DNA analysis activities in the laboratory.

Abstract

Glyceraldehyde 3-phosphate dehydrogenase (GapC) is an enzyme involved in glycolysis. The expression of this gene tends to abundant in eukaryotic cells, so this gene is frequently used as an internal control in gene expression analysis. This research aims to isolate the DNA sequence of the GapC gene from tuntun angin (Elaeocarpus floribundus BI). Methods included a collection of the leaves from Kajuik Lake, Riau Province then the DNA extraction, electrophoresis, amplification of partial DNA sequence of GapC gene, cloning and sequencing. The DNA sequence was analyzed using the BLASTn program and MEGA6 software. The GapC sequence obtained in this study was 933 bp in size, consisting of four introns and five exons, and encoding 137 deduced amino acids. The BLASTn analysis showed that the sequence has 89.84%-90.16% similarity to other species of Cunoniaceae family, such as species from the genus of Spiraeanthemum and Codia. The parsial sequence of E. floribundus GapC gene was more resemble the one of Spiraeanthemum than Codia genus. The GapC sequence obtained in this study was the first reported from the Elaeocarpaceae family. This sequence has the opportunity to serve as an internal control after validation.

Abstract

To understand the fundamental mechanisms on genes in plant cells can be performed by gene expression studies. The study needs reference genes that act as internal control to avoid expression data bias. Glyceraldehyde-3-Phosphate Dehydrogenase (GAPDH) gene is one of reference genes that has been validated in plants. This study aims to analyze the DNA sequences encoding GAPDH in cocor bebek (Kalanchoe x laetivirens). Methods included total DNA extraction from fresh leaf, polymerase chain reaction (PCR), electrophoresis at 1% agarose and DNA sequence data analysis. The DNA sequence of K. x laetivirens GAPDH gene obtained were 1107 bp and predicted to consist of 5 exons and 5 introns. This sequence had about 68.96%-73.81% similarity to the DNA sequence of the GAPDH gene in several plant species. The amino acid sequence of K. x laetivirens GAPDH had 5 conserved regions and residues of cysteine (C) and histidine. The sequence obtained in this study was the first to be reported from the genus Kalanchoe. This sequence can be used for analysis of gene expression in K. x laetivirens and can be as reference for isolating the GAPDH gene for other plant species in the genus Kalanchoe.

Abstract

Endophytic bacteria are the bacteria that live in plant tissues. In oil palm tissue there are many types of endophytic bacteria and have a role that can be beneficial for the plant, one of them is endophytic Bacillus sp. The aim of these research was to obtain morphology, physiology and molecular characteristics of endophytic Bacillus sp. originating from oil palm tissue. Sampling was done by random simple sampling method. Isolation of bacteria was performed on plant tissues such as roots, midribs, stems and leaves of oil palm plants. The results of morphological characterization such as colony color, colony shape and colony edge show similarity in each isolate but there are differences in the surface morphology of the colony, where there are 6 isolates with convex surface and 6 isolates with flat shape. Physiological test results such as catalase test, oxidase test, starch hydrolysis test, motility test and temperature effect test on bacterial growth showed positive results in each isolate. Molecular characterization using 16S rRNA primers based on BLASTn shows that all isolates tested have similarities with Bacillus sp. Based on the phylogenetic tree it was found that the endophytic bacteria of Ba-B2 isolates were associated with Bacillus flexus with 100% consistency index grouped at a distance of 0.03 and Ba-P2 isolates were related to Bacillus substilis at a distance of 0.01 with an 89% consistency index.

Abstract

AbstractProductivity of palm tree grown are generally measured in months periods, but in a shorter time scale is particularly less measured by the plant maintenance of palm tree. Consideration of the general productivity in time is how to produce good fruit fertilizer (chemical aspect), healthy plants, fast growing and evolving (agricultural aspect) and genetic type of palm that grows (biological aspect). However, the growth and production on the physical aspect is still less attention. Through physical treatment, the growth of palm tree can be optimized, as it has been proven in advanced countries on the plant Aloe Vera, Avocado and Pine trees. This paper proposes a treatment of direct current voltage to palm tree that can accelerate the flow of ions to grow and develop nutrients with the increment of geometry and sturcture of leaf and midrib. The palm tree samples are aged 1 to 5 years corresponding to the provision of various current voltage. Identification of samples before and after treatment by electricity determined is based on the geometry of leaves and midrib and ions effect. This identification can support the productivity of palm trees.AbstrakProduktivitas kelapa sawit pada umumnya diukur dalam periode bulanan, tetapi dalam skala waktu yang lebih singkat masih kurang terukur dengan pemeliharaan tanaman sawit. Pertimbangan umum produktivitas tersebut adalah bagaimana pupuk menghasilkan buah yang baik (aspek kimia), tanaman sehat, cepat tumbuh dan berkembang (aspek pertanian), dan jenis genetik sawit yang tumbuh (aspek biologi). Namun, pertumbuhan dan produksi pada aspek fisik masih kurang diperhatikan. Melalui perlakuan fisis, pertumbuhan kelapa sawit dapat dioptimalkan, seperti yang telah teruji di negara-negara maju pada tanaman Aloe Vera, Avocado dan Pohon Pinus. Perlakuan pemberian tegangan listrik searah terhadapkelapa sawit dapat memepercepat aliran ion-ion untuk tumbuh dan berkembang dengan penambahan unsur hara dan struktur geometri pada daun dan pelepah. Sampel yang digunakan adalah pohon sawitberusia 1 hingga 5 tahun dengan pemberian tegangan bervariasi. Identifikasi sampel sebelum dan setelah diberi perlakuan listrik ditentukan berdasarkan geometri daun dan pelepah dan efek ion-ion. Identifikasi ini dapat mendukung produktivitas tanaman sawit.

Abstract

AbstrakPenelitian tentang ngengat masih sangat sedikit dilakukan di Indonesia terutama di kawasan Universitas Riau dan Desa Siabu Kampar belum ada datanya. Penelitian ini bertujuan untuk menganalisis keanekaragaman fenotip ngengat berdasarkan karakter morfologi untuk mengetahui jarak genetik ngengat di kawasan Universitas Riau dan Desa Siabu. Penelitian dilakukan pada bulan Desember 2016 hingga Mei 2017. Lokasi pengambilan sampel terdapat di dua kawasan dengan enam lokasi yang berbeda yaitu Universitas Riau (Arboretum, Kebun FMIPA, Rusunawa) dan Desa Siabu (perumahan warga, Bukit Tentado dan hutan sekunder). Metode sampling mengunakan perangkap layar (light trap) sebagai sumber cahaya digunakan lampu mercuri merk Philips 160 watt. Bagian tubuh ngengat yang diamati adalah kepala, torak, abdomen dan sayap, jumlah karakter morfologi yang diamati adalah 24 karakter. Setiap karakter morfologi diberi skor kemudian dianalisis menggunakan program NTSYS ps versi 2.02i. Hasil yang didapat yaitu 61 spesies dengan 414 individu dari 10 famili ngengat.  Keanekaragaman fenetik ngengat di Universitas Riau dan Desa Siabu berturut turut adalah 87% dan 78%. Ngengat dari kedua kawasan menunjukkan perbedaan pada karakter ukuran, namun tidak pada karakter morfologi dan warna. Terdapat adanya kemiripan sebesar 66% antara ngengat yang dikoleksi dari Universitas Riau (kebun FMIPA, rusunawa) dengan Desa Siabu (Bukit Tentado dan hutan sekunder).Abstract Research on moths is still very few in Indonesia. Especially in the area of Riau University and Siabu Kampar Village. There is no datum about moths. The objective of this research is to analyze the genetic diversity of moths in Riau University and Siabu Vilage, Riau Province based on morphological characters. The study was conducted from December 2016 to May 2017. The moths were collected from two areas with six different locations such as Riau University (arboretum of mathematics and science faculty) and Siabu Village (village residence, Tentado Hill, and secondary forest). The sampling method that used was the light trap, with 160 watts of mercury, was used as a light source. The parts of the body observed were head, thorax, abdomen, and wings with the number of morphological characters observed by 24 characters. Morphological characters were observed and scored and then analyzed using the NTSYSp c version 2.02i software. The results showed that there were 61 species with 414 individuals from 10 families of moths. The genetic diversity of moth in the Riau University and Siabu Village was 87% and 78%. Moths on both locations indicated no difference in the shape and color, but they were different in size. Moths from FMIPA garden and rusunawa had 66% genetic similarity to one from Tentado Hill and secondary forest.

Abstract

Kupu-kupu Rhopalocera merupakan organisme yang memiliki morfologi yang indah dan berperan penting di alam. Namun jenis kupu-kupu tersebut masih belum banyak diketahui khususnya di Provinsi Riau. Penelitian ini bertujuan untuk mengidentifikasi jenis kupu-kupu di berbagai daerah di Provinsi Riau. Metode yang digunakan adalah eksplorasi dengan menangkap kupu-kupu secara langsung menggunakan jaring serangga. Sampel tersebut kemudian diawetkan dalam bentuk insektarium. Kemudian diidentifikasi berdasarkan karakter kepala, dada, sayap dan perut. Hasil yang diperoleh sebanyak 47 jenis kupu-kupu dan 363 individu kupu-kupu. Ada sebanyak 18 spesies kupu-kupu yang sama dari kedua wilayah tersebut. Jenis dan individu kupu-kupu dari kedua wilayah tersebut didominasi oleh famili Nymphalidae
