Abstract

Tanaman kacang hijau asal Kampar galur G3 dan G6 pada generasi keempat merupakan tanamanyang berpotensi untuk dikembangkan. Galur G3 menghasilkan jumlah polong terbanyak dan jumlah bijiper polong terbanyak. Sementara galur G6 menghasilkan bobot polong terberat. Tujuan penelitian iniadalah untuk menentukan karakteristik agronomi tanaman kacang hijau (Vigna radiata L.) asal Kampardari galur 3 dan 6 pada generasi kelima. Penelitian ini dilaksanakan dari mulai bulan Februari hingga Juli2017 di kebun biologi dan Laboratiorium Genetika, Fakultas Matematika dan Ilmu Pengetahuan Alam,Universitas Riau. Penelitian ini menggunakan 3 galur kacang hijau, yaitu Galur 0 (tetua) dengan jumlah100 tanaman, Galur 3 dan Galur 6 masing-masing 250 tanaman. Karakter yang diamati meliputi tinggitanaman, jumlah cabang produktif, umur berbunga, umur panen, jumlah polong, panjang polong, jumlahbiji, bobot biji, bobot 100 biji, warna polong, dan kilau biji. Data yang diperoleh dianalisis (ANOVA) dandiuji lanjut menggunakan Duncan’s Multiple Range Test (DMRT). Hasil penelitian menunjukan beda nyatapada karakter jumlah biji, waktu panen, dan bobot 100 biji. Nilai heritabilitas cenderung sedang yaituberisar antara 0,460-0,917.Galur G3 merupakan tanaman dengan jumlah polong dan jumlah biji per polongterbanyak. Galur G6 memiliki warna polong yang sudah relatif stabil dibandigkan dengan G0 dan G3. GalurG3 dapat dijadikan tetua dalam program pemuliaan kacang hijau.

Abstract

Housekeeping gene is a gene expressed with a fixed level and in abundant amounts under various conditions. After validation, the housekeeping gene can be used as an internal control to normalize gene expression data. This study reports the isolation of several housekeeping genes in Durik-durik plant (Syzygium sp). This plant material in form of fresh leaves from Durik-durik plants are taken from Kajuik Lake, Riau Province. The next stage is total DNA isolation, polymerase chain reaction, electrophoresis, sequencing and data analysis using bioinformatic tools. The isolated housekeeping genes included 18S rRNA, actin, glyceraldehyde-3-phosphate dehydrogenase (GAPDH), Beta-tubulin and Ubiquitin with sizes of 400 bp, 679 bp, 1134 bp, 836 bp, 1167 bp and 2155 bp, respectively. In addition to 18S rRNA, the five housekeeping genes are the first reported from the genus Syzygium and referable to isolate housekeeping genes in other species in this genus. The six housekeeping genes can be used as internal controls on Durik-durik plants after validation.

Abstract

Kulim (Scorodocarpus borneensis) merupakan tumbuhan yang hidup di dataran rendah, termasuk dalam kelompok famili Olacaceae dan Ordo Santalale Penelitian ini bertujuan untuk menentukan keanekaragaman genetik di dalam dan antar populasi kulim berdasarkan penanda RAPD di Provinsi Riau dengan menggunakan sampel yang berasal dari  3  populasi  yaitu  populasi  Bengkalis, Kampar dan Indragiri Hulu. Ekstraksi  kambium dilakukan  dengan  modifikasi  metode  cetyl  trimethyl  ammonium bromida (CTAB).  Amplifikasi  DNA  dilakukan  dengan metode  Random  Amlified  Polymorphic  DNA (RAPD)  pada   mesin  PCR System 9700 Applied Biosystems.   Primer  yang  digunakan  adalah  6  primer  hasil  optimasi  keluaran Operon Technology yaitu OPC-6, OPY-6, OPY-13, OPY-14, OPO-6,dan OPW-4.  Dari  total  51  lokus  yang  terdeteksi,  47 (92,16%)  merupakan  lokus polimorfik. Persentase lokus polimorfik memiliki nilai rata-rata 76,50%±0,04, dengan kisaran 71,79% - 79,49%. Rata-rata jumlah alel efektif per lokus adalah 1.359±0,08. Keragaman genetik dalam populasi (He) tergolong tinggi dengan nilai 0,226±0,04 dan indeks  Shanon  memiliki  nilai  0,351±0,06.   Dari  ketiga  populasi  yang  dianalisis, populasi Kampar (He= 0,265±0,18) memperlihatkan tingkat variabilitas yang  jauh lebih tinggi dibanding populasi lainnya. Diferensiasi genetik antar populasi (Gst)  tergolong rendah  dengan  nilai  0.1191.   Sedangkan  besarnya  jarak  genetik Nei  (do)  antar  populasi  berkisar  dari  0,0112 –  0,0825 dengan  nilai  rata-rata 0,0481.  Hubungan kekerabatan genetik antar populasi S. borneensis di Provinsi Riau membentuk dua kelompok. Kelompok pertama, terdiri atas populasi Duri dan Inhu dan kelompok kedua yakni populasi Kampar.

Abstract

DNA isolation is a process to obtain pure DNA. The total DNA isolated includes nuclei and cytoplasm DNA (mitochondrial and chloroplast DNA). The total DNA can be used as stock for further genetic diversity analysis. Scientific information on genetic diversity of selais fish in Indonesia, particularly in Riau is still limited. One of the dominant species of selais fish in Riau is Ompok eugeneiatus. The research was conducted to obtain the total DNA of selais fish which can be used as a template DNA for genetic diversity analysis. The research had been conducted from December 2013 to May 2014 and the study site was located in Kampar Kiri and Indragiri Hulu rivers, Riau Province. Ten samples were isolated from each river. The DNA isolation process used isolation and purification kit (Qiagen DNeasy Blood & Tissue brand). The DNA isolation process was conducted based on the existing protocol. The total DNA were then migrated on 1% agarose gel and then visualized using UV transluminator. This research obtained the total DNA from each selais fish samples of Ompok eugeneiatus from the Kampar Kiri and Indragiri Hulu rivers with different quantity. The total DNA obtained were not fragmented.

Abstract

Bengkalis has various soil types, one of them is acid soil. The major problem in acid soil is aluminium toxicity that can harm rice plant roots. The objective of this study was to identify sticky chromosomes in some local rice genotypes from Desa Bantan Air, Bengkalis, Riau Province grown in Al stress medium. Plant materials examined were four local rice genotypes from the Desa Bantan Air, i.e. Amat Candu, Sadani, Solok, and Yamin. All of the rice genotypes were exposed to 12 ppm Al for 72 hours in minimum nutrient culture, pH 4. Each treatment was repeated three times. Randomized Block Design was used in this research. The results showed that sticky choromosomes were only detected at Yamin genotype treated by 12 ppm Al. It concluded that the sticky chromosomes found in the local rice genotypes from Bengkalis was Yamin genotype

Abstract

Some genes like 18S rRNA, 26S rRNA, elongation factor 1-alpha (EF1a), and beta-tubulin (TUB) are members of housekeeping genes group that are commonly used as internal control in gene expression study. This study aimed to isolate those four housekeeping genes of tuntun angin (Elaeocarpus floribundus). The research material included fresh leaves of E. floribundus that were picked up from Kajuik Lake in Riau Province and four primer pairs. The procedures consisted of total DNA isolation using Genomic DNA Mini Kit Plant (Geneaid), polymerase chain reaction (PCR), electrophoresis on 1% agarose gel, sequencing, and bioinformatic analysis. This study has been isolated 18S rRNA, 26S rRNA, EF1a, and TUB genes with the size of 422 bp, 922 bp, 856 bp, and 877 bp, respectively. The EF1a and TUB genes has never been reported in Elaeocarpaceae family. Thus, those partial DNA sequences are the first sequences reported from this species and can be used as reference genes in this plant after validation.

Abstract

Tuntun angin is one of important floodplain plants in and around Kajuik Lake located in Riau Province, Indonesia. Morphological identification shows that the scientific name of this plant is Elaeocarpus floribundus. The study aimed to confirm the taxonomic status of tuntun angin using matK and nuclear intergenic spacer (ITS) sequences. The methods included fresh leaf DNA isolation, polymerase chain reaction, electrophoresis, sequencing, and data analysis using BLASTn program and MEGA software version 6.06 programs. The results showed that the matK sequence (519 bp) of tuntun angin had highest similarity to E. floribundus matK sequence that was available in GenBank. It was supported by the high max score (937), low E-value (0.0), high identity value (100%), and high query cover (100%). However, the ITS sequence of tuntun angin did not show similarity to E. floribundus ITS sequence because there was no database of the sequence in GenBank. This study was able to confirm the taxonomic status of tuntun angin as E. floribundus using matK sequence and also showed that morphological and molecular identification techniques were complementary to each other. Moreover, this study enriched the DNA sequence database of E. floribundus in GenBank which will be useful for this species molecular identification.How to CiteRoslim, D. Abstract

Aluminum (Al) is one of the major limited factors in crop production on acid soils. Aluminum tolerant plants can beselected from plant breeding program by one of the physiological parameters representing Al tolerance character,such as root re-growth capability during recovery from the Al-stress. In this study we determined the concentrationand time exposure of Al stress that was able to differentiate the response of three local upland rice varieties(Grogol, Hawarabunar and Krowal) and an Al-sensitive rice variety (IR64) to Al-stress, and evaluated the effectivenessof root re-growth (RRG) characters as an Al tolerance parameter in rice. The study consisted of three experiments,which were 1) nutrient culture experiment with different Al concentration treatments in growth chamber, 2) potexperiment in greenhouse using Jasinga yellow red podzolic acid soil containing 26,66 me/100 g Al and pH 4,6 asplanting media, and 3) phenotyping of F2 population using RRG character. The results showed that Al treatment at15 ppm for 72 h was able to distinctly differentiate between Al-tolerant (Grogol and Hawarabunar) and Al-sensitivevarieties (Krowal and IR64). Planting of the rice varieties on acid soils showed similar result as that of the nutrientculture. Phenotyping of F2 population using RRG character indicated the existence of RRG value variation. Thesevariations demonstrated that RRG character can be used as an Al tolerance parameter in rice and therefore can beeffectively applied to screen rice F2 population that segregate to Al tolerance character.

Abstract

One of housekeeping genes is actin gene. This gene is frequently used in gene expression studies as an internal control. The DNA sequence encoding actin from Pandan (Benstonea sp.) clone Riau has not been reported, therefore, this study investigated the DNA sequence encoding actin isolated from Benstonea sp. clone Riau. Total DNA isolation was performed in fresh leaves, total RNA isolation from stem, total cDNA synthesis, polymerase chain reaction using degenerate actin primer, electrophoresis, cloning, transformation, blue white colony selection, colony PCR, sequencing, data analysis using BioEdit and MEGA6 softwares and BLASTn program. The partial DNA sequence encoding actin from Benstonea sp. clone Riau obtained was 1,403 bp. The sequence was grouped as part of actin1 (ACT1) and it was consisted of two exons and one intron. The predicted coding and peptide sequences were 616 bp and 205 amino acids, respectively.  The predicted coding sequence had 90% similarity to some ACT1 mRNA from some plants species but none of which belongs to Benstonea genus or Pandanaceae family. The deduced peptide sequence had similarity to some ACT1 peptide from some plant species of up to 99% and also none of them belongs to Benstonea genus or Pandanaceae family. Thus, the partial ACT1 gene obtained in this study was the first sequence reported from Benstonea genus. Furthermore, this sequence can be used as a reference to isolate actin genes from other species within Benstonea genus for gene expression analysis purposes.

Abstract

(Article History: Received 11 November 2020; Revised 9 January 2021; Accepted 18 January 2021) ABSTRAKGen ndhF telah digunakan sebagai salah satu barkode DNA pada genus Syzygium karena divergensi urutan asam aminonya lebih besar empat kali dibandingkan rbcL. Penelitian ini bertujuan menganalisis sekuen DNA dari gen ndhF pada durik-durik (Syzygium sp.) asal Riau. Metode penelitian meliputi isolasi DNA total menggunakan kit isolasi DNA (Genomic DNA Mini Kit Plant, Geneaid), PCR, elektroforesis menggunakan 1% gel agarosa, sekuensing dan analisis data menggunakan program BioEdit versi 7, BLASTn dan MEGA 6.0. Sekuen DNA dari gen ndhF durik-durik telah diperoleh dengan ukuran 1370 pb dan memiliki kemiripan paling tinggi dengan yang dimiliki oleh S. malaccense (99,71%) dan paling rendah dengan S. acuminatissimum (98,69%). Terdapat 26 variasi nukleotida di antara aksesi yang diteliti dan dua diantaranya merupakan nukleotida kritis. Durik-durik membentuk satu kelompok dengan S. malaccense dan S. aromaticum. Namun demikian, nama spesies durik-durik belum dapat ditentukan karena tidak ada aksesi yang memiliki kemiripan 100% dengan durik-durik.Kata kunci: Barkode DNA, Danau Kajuik, durik-durik, gen ndhF, Syzygium. ABSTRACTThe ndhF gene has been used as DNA barcode in Syzygium because the divergence of the amino acids sequence is four times greater than rbcL. This study was to analyze the DNA sequence of ndhF gene on durik-durik (Syzygium sp.) origin Riau. Methods included total DNA isolation using Genomic DNA Mini Kit Plant (Geneaid), PCR, electrophoresis using 1% agarose gel, sequencing and data analysis using BioEdit, BLASTn dan MEGA 6.0 programs. The DNA sequence of durik-durik ndhF gene was 1370 bp in size and had the higher similarity to the one of S. malaccense (99.71%) and the lower similarity to the one of S. acuminatissimum (98.69%). There were 26 nucleotide variations and two of them were critical nucleotides. Durik-durik formed one group with S. malaccense dan S. aromaticum. Nevertheless, the species name of durik-durik still unknown because there is no accessions having 100% similarity to durik-durik.Keywords: DNA barcode, durik-durik, Kajuik Lake, ndhF gene, Syzygium.
