Abstract

The genetic resources identification of Indonesian local rice varieties is a crucial work should be done to conserve our native germplasm. This research aimed to know the taxonomical position of East Java local rice varieties including Jawa (JW), Berlian (BR), and SOJ A3 (SJ) using DNA barcode based on rbcL gene. Total DNA of each sample was isolated from leaves. A pair of forward 5'-ATG TCA CCA CAA ACA SJA AC-3' and reverse 5'-TCG GTA CCT GCA GTA GC-3' primers were used to amplify fragments of rbcL gene resulting in 751bp, 755bp, and 754bp fragments from BR, SJ, and JW varieties, respectively. Phylogenetic tree reconstruction revealed that our three local varieties were forming a cluster separated from the widely cultivated subspecies Oryza sativa Indica and Oryza sativa Japonica. However, further studies are necessary to reveal a more precise position of the local varieties in a phylogenetic tree on the species level.

Abstract

Genetic diversity in living things is very important in the fulfillment of germplasm and conservation activities. East Java local rice is not so much cultivated farmers, so that the existence of local rice has begun to be replaced with new varieties and it is feared will happen genetic erosion of local rice. The purpose of this study to identify the genetic relationships of local rice and phylogenetic position of the rice contained in the Gene Bank. The method used to identify a molecular genetic using short pieces of DNA called DNA barcode. The results of this study indicate that the three local varieties of Berlian (Br), Genjah Harum (Gh) and Jawa (Jw) varieties can be identified by the matK gene barcode. The results of electrophoresis visualization showed that the DNA bands of the three samples were 900 bp. The results of DNA BLAST analysis show that the genetic relationships level with Oryza sativa and Oryza rufipogon is 100%. The results of the phylogenetic tree analysis showed that East Java's local rice was in one taxa with other rice and had a confidence level above 50

Abstract

Berdasarkan kurikulum 2009, seluruh mahasiwa Program Studi Pendidikan Bahasa Inggris wajb menempuh mata kuliah Writing 4. Mata kuliah ini bertujuan untuk memberikan pengalaman belajar dalam menulis artikel untuk seminar berbahasa Inggris dan dalam membuat tulisan ilmiah tentang berbagai jenis topic dalam bentuk esai. Mata kuliah ini melibatkan kegiatan di dalam dan di luar kelas. Permasalahan yang terkait dengan mahasiswa yang ada dikelas Writing 4 khususnya kelas 4B cukup beragam, yang semua dikategorisasi menjadi permasalahan dalam kelaswriting 4 yang bersumber dari mahasiswa dan dosen. Masalah yang akan dicoba diatasi melalui penelitian ini adalah kemampuan menulis teks ilmiah bahasa Inggris yang meliputi rendahnya kemampuan dalam mengembangkan esai (pendahuluan, isi dan kesimpulan, rendahnya kemampuan sitasi (citation) dan referensi (referencing), dan rendahnya kemampuan tata bahasa.

Abstract

SARS-CoV-2 is a virus that has caused COVID-19 pandemic. This virus is a new variant of the SARS-CoV virus and also closely related to MERS-CoV, which caused similar acute respiratory infections. All these viruses recognize target cells by binding to the Receptor Binding Domain (RBD) on Spike protein with receptors. This study aimed to determine the SARS-CoV-2, MERS-CoV, and SARS-CoV genome structure, Spike protein sequence differences, and variations of RBD’s Receptor Binding Motif (RBM). This research was using data mining approach. Genome sequences were downloaded from NCBI, except for Indonesian samples were downloaded from GISAID. Genomic structures, Spike sequence, and RBD structure were analyzed using Bioedit, followed by protein modelling using SwissModel and PyMol applications. The result showed that the SARS-CoV-2, MERS-CoV, and SARS-CoV genome shared the same genes yet in different numbers and length. SARS-CoV-2 Spike protein sequence was quite similar to SARS-CoV Spike protein, but very different to the Spike protein of MERS-CoV. There were variations of RBD’s RBM structure due to the mutations occurred among these viruses. It is suggested that these differences may increase the affinity between SARS-CoV-2 Spike protein to its hACE2 receptor which caused SARS-CoV-2 becomes more infective and spread wider than SARS-CoV and MERS-CoV, in turn. This result expected to be basic information for the development of SARS-CoV-2 introduction inhibition agent and spreading prevention.

Abstract

The Incidence of Indonesia breast cancer case in 2018 was reported at 20.7% or 160,653 in number. The factors that caused breast cancer is TP53 gene mutation and Single Nucleotide Polymorphism (SNP). This study aimed to determine the mutation and Single Nucleotide Polymorphism (SNP) of TP53 gene in breast cancer. Samples of this study were 9 people chosen based on a purposive technique. The methods include total DNA isolation, DNA quantification, PCR, and sequencing. The results of the sequencing were then analyzed using alignment and blast. The SNP is browsed by the SNP finder on NCBI both followed by protein modeling. The results of this study indicate the existence of mutation in the exon and intron regions. Substitution of Guanine (G) to base Adenine (A) is occur in codon 496 which is a coding region. SNP was also obtained in exon of sample 12. The conclusion of this study is breast cancer can be caused by mutations that occur in the exon and altered the structur of protein structure, so then affect the binding affinity between p53 and its target domain. Tp53 gene mutation is not the only cause of breast cancer staging development, there are other genes that also contribute to the development of cancer stage. In addition, Single Nucleotide Polymorphism in the TP53 gene can be used as a predisposition marker of breast cancer that has potential to be inherited

Abstract

Hylarana chalconota is a cryptic species of frog endemic to Java Island . This species is small with long legs, and brown skin. The Snout-Vent Length (SVL) ranges between 30-40 mm for male and 45-65 mm for female. Reports the existence of this species in State University of Malang, which was not found in 1995. To reveal the haplotype diversity of COI gene in this species, we analyzed Cytochrome-c oxidase subunit-1 (COI) sequences of both samples. The both samples had 604 bp and 574 bp fragment length, respectively. These fragments showed polymorphism; with mutation position in sites 104, 105, and 124. Based on this result, we suggest that the two samples share a different haplotypes, proposed as UM1 and UM2

Abstract

Penelitan ini bertujuan untuk mengetahui daya antagonis dari beberapa spesies kapang Trichoderma yaitu T. harzianum, T. viride dan T. koningii dalam menghambat pertumbuhan kapang patogen Fusarium solani penyebab penyakit layu pada daun cabai rawit (Capsicum frutescens). Penelitian ini dilakukan secara in vitro di Laboratorium Mikrobiologi Universitas Negari Malang (UM) pada bulan November 2015 sampai dengan Mei 2016 menggunakan rancangan acak lengkap (RAL) dengan 3 perlakuan dan 6 ulangan. Pengujian antagonis dilakukan dengan metode dual culture pada medium PDA. Hasil penelitian menunjukkan bahwa ketiga kapang antagonis yang diujikan memiliki daya antagonis yang berbeda dalam menghambat pertumbuhan kapang F. solani. Daya antagonis tertinggi dimiliki oleh kapang T. harzianum dengan rata-rata persentase daya antagonis sebesar 60,00%, diikuti oleh kapang T. viride sebesar 52,00%, dan kapang T. koningii dengan daya antagonis terkecil yaitu sebesar 43,33%.Kata kunci:        Kajian Antagonis, T. harzianum, T. viride, T. koningii, F. solani, Patogen pada Cabai Rawit

Abstract

Indonesia possesses vast coastal agricultural land areas with high salinity. This high salinity is a threat to rice productivity which may decrease to 79.8%. Banten province of Indonesia houses many local rice varieties which have salinity tolerance potency based on its agronomical characters. The adaptability of rice plant in high salinity soil can be affected by OsDREB2A gene, which encodes transcription factors from several salt-tolerant signaling pathway genes. The aims of this study were to find out the possible polymorphism of OsDREB2A gene from Banten local rice varieties. The polymorphism of OsDREB2A analyzed by Single Nucleotide Polymorphism (SNP) and possible molecular structure. OsDREB2A gene was amplified using DNA from Tambleng, Bulu Putih, and Pare Caok varieties as templates through PCR method with a pair of specific primers. DNA fragments obtained were analyzed by means of series of analysis software. From those analysis we obtained 840 bp, 836 bp, and 850 bp gene fragments from Tambleng, Bulu Putih, and Pare Caok varieties, respectively. There is polymorphism of OsDREB2A due to some mutation yet does not massively alter its protein structure. From this study, we suggest that Tambleng, Bulu Putih, and Pare Caok varieties potential for salinity stress resistance genetically.

Abstract

Four bacterial isolates from Ranu Pani and Ranu Grati in east java had been revealed to be potentials to produce IAA (PIS isolate), phosphate solubilizer (GPS isolate), cellulose hydrolysis (PSS isolate) and, amylum hydrolysis (PAS), two dominant bacterial isolates from Rani Pani (PØD isolate) and Ranu Grati (GØD isolate) which were co-cultured with microalgae promoted microalgae growth, yet its taxonomical position has not been clearly known. The aim of this study was to identify those bacterial isolates using 16S rRNA barcode. This research conducted by gDNA isolation, the 16S rRNA sequence was amplified using 27F and 1492R primers. Reconstructed phylogenetic trees and genetic distance analysis showed that the isolate PIS and PSS identified as Bacillus cereus Group closely related to Bacillus paramycoides. PAS isolate identified as Bacillus subtilis Group closely related to Bacillus amyloliquefaciens, GPS isolate identified as novel species in genus Enterobacter, and two dominant isolates (PØD and GØD) identified as Enterobacter cloacae complex closely related to Enterobacter cloacae. The genomic approach and additional phenotypes-examination are required to clarify its taxonomical position.

Abstract

Rice nutrition including vitamin and amylose contents become important aspect for many people around the world. Rice with high amylose content (low glycemic index) is good for those with Diabetes mellitus. Tocotrienol, one precursor of Vitamin-E biosynthesis is catalyzed by enzymes encoded HGGT, while amylose biosynthesis is catalyzed by enzymes encoded GBSSI. The objective of this study was to find rice varieties with high tocotrienol and/or amylose content based on the expression of HGGT and GBSSI among eight Banyuwangi local rice varieties. Relative expression of HGGT and GBSSI was measured by qRT-PCR and analyzed using 2ΔCt method. Statistical analysis resulted in the significantly different of HGGT and GBSSI relative expression among samples. Relative expression of HGGT from the highest to the lowest were demonstrated by Hitam Melik, Hitam Pekat, Blambangan A3, Merah Bali, Blambangan A2, Berlian, Janur Kuning, and SOJ A3, respectively; while relative expression of GBSSI from the highest to the lowest were demonstrated by Hitam Melik, Hitam Pekat, SOJ A3, Janur Kuning, Berlian, Merah Bali, Blambangan A3, and Blambangan A2, respectively. Based on this research we conclude that Hitam Melik potentially produces higher tocotrienol and lower glycemic index than other studied varieties.
