Abstract

Myostatin (MSTN) is a protein inhibit muscle growth. This protein is a member of a superfamily ofmolecules called transforming growth factors beta (TGF-b). Deletion in c.960delG (1-bp deletion atposition 960) disrupts the reading frame from amino acid (aa) position 320 to ending in a premature stopcodon in aa position 359 have been found in Norwegian White Sheep. This deletion in the myostatingene is responsible to increase muscle mass, also known as 'double muscling', in sheep. The purpose ofthis study was to identify the polymorphism of myostatin gene in c.960delG locus of local sheep inIndonesia. The 832 DNA sampels from sheep were collected from 13 populations belonging to thePriangan (86), Javanese Thin Tail (389 i.e. Jonggol, Banjar, Ciomas), Javanese Fat Tail (94), West NusaTenggara (136), Rote Island/East Nusa Tenggara (35), Kisar Island/Southwest Maluku (22),Donggala/South East Celebes (45) and Batur cross breed/Wonosobo, Central Java (25). A gene fragmentof MSTN c.960delG length 299 bp was successfully amplified by using the technique of PCR(polymerase chain reaction) and genotyped by SSCP (single strand conformation polymorphism). Theresult showed no polymorphism in this gene. All sheep tested had G/G genotype for c.960delG locus.

Abstract

The ADIPOQ and EDG1 genes were responsible in intramuscular fat deposition and marbling scores. This study was aimed to identify polymorphism of indel g.81966364D>I in promoter region of ADIPOQ gene and SNP c.-312A>G in 5' UTR of EDG1 gene in Indonesian beef cattle. Blood samples were collected from 211 cattle, including Bali (44), Madura (20), Pesisir (18), Katingan (20), PO (22), Pasundan (20), SO (12), Brahman (20), Simmental (15) and Limousin (18). Polymorphism of ADIPOQ gene was analyzed using PCR and direct sequencingmethods, whereas EDG1 gene was analyzed using PCR-RFLP (MscI enzyme) and direct sequencingmethods. Results of genotyping indel g.81966364D>I was monomorphic (DD genotype). The SNP c.-312A>G was polymorphic (AA and AG genotype) in Madura, Pesisir, Pasundan, Brahman, and Limousine. The Frequencies of allele A and G were 0.95, 0.92, 0.98, 0.95, 0.94 and 0.05, 0.08, 0.02, 0.05, 0.06 respectively. The values of Ho and He were 0.05-0.17 and 0.05-0.15 respectively and in Hardy-Weinberg equilibrium (P>0.05). In Bali, Katingan, PO, SO and Simmental were monomorphic (GG genotype). In Bali cattle, two novel SNP candidates were found in position of c.-399C>T and c.-273C>G which were potential to be used as genetic markers of marbling score for Bali cattle. As result this study, it can be concluded that ADIPOQ gene was similar while EDG1 gene was different in Indonesian beef cattle. in addition, found two candidates potential SNP in Bali cattle.

Abstract

The research was conducted to identify Alu-I locus of growth hormone (GH) gene in Bali cattle byusing 232 blood samples collected from Bali and Lombok islands. PCR-RFLP and sequencing methodswere used to detect the polymorphism and nucleotide sequence at Alu-I locus of GH gene. The resultshowed that Bali cattle from Bali island has one genotype (LL genotype), whereas Bali cattle originatingfrom Lombok island has two genotypes, namely LL and VV genotypes, respectively. The L and V allelefrequencies from Bali and Lombok islands were 1.00 and 0.00; 0.99 and 0.01, respectively. Thesequencing result of Bali cattle LL genotype showed an AGCT sequence of enzyme Alu-I restriction site.Based on polymorphic informative content (PIC) value, it can be concluded that Alu-I locus of Balicattle from Bali and Lombok islands were monomorphic and polymorphic, respectively.

Abstract

The objective of this study were to predict carcass quality characteristics in Bali cattle using ultrasound imagery. The Number of samples were 81 heads of Bali cattle consist of bulls (62 heads) and cows (19 heads) with various age ranging from 1 to 6 years were collected their body weight and carcass qualities including backfat thickness (BF), longissmus dorsi thickness (LD), rump fat thickness (RF), rump thickness (RT), marbling score (MS) and the percentage of intramuscular fat (PIF). Those were estimated using ultrasound performed on 4.5-6,5 MHz frequency with depth of 8.8-13 cm. The BF, LD, MS and PIF measurement were applied on 12th-13th ribs, while the RT and RF measurement were conducted between ischium and illium. MS determination was calculated using Aus-Meat standard, while PIF was analysis based on Deaton and Rouse (2000). Body weight and carcass quality among traits were analyzed using descriptive and correlation procedures. The results showed that performance of body weight and carcass quality differs between Bali bulls and Bali cows, as well as among the age variations. Correlation analyses among traits (body weight and carcass quality) showed strong positive correlation (P<0.05) ranging from 0.291 to 0.938. In conclusion, ultrasound imaging method could be used to estimate carcass quality characteristics in Bali cattle.

Abstract

This study aimedto identify the SNP g.643G>Aof MYF5 genethen associate it with body weight and body size measurements in Bali cattle. Blood samples were collectedfrom 80 bali cattle at BPTU-HPT Denpasar Bali. Data on phenotypic properties observed included; birth weight, live weight, average daily gain, body length, chest depth, withers height, hip height, and heart girth. Polymorphismof the MYF5 gene was identifiedusing the PCR-RFLP method. Association of MYF5 genotypes with body weight and body size measurementswas performed using General Linear Model by SAS 9.4 program. MYF5│MspI gene was polymorphic with three genotypes: AA, AG, and GG. Genotype frequency of AA, AG and GG were 0.04 (3), 0.30 (24), and 0.65 (53), respectively. Allele frequencies were 0.19 and 0.81 for A and G alleles, respectively. Gene frequency analysis showed that Bali cattle at BPTU-HPT Denpasar was in Hardy-Weinberg Equilibrium. Association of MYF5│MspI gene with body weight and body measurement were not significantly different. SNP g.643G>A could not be used as a genetic marker for the body weight and body size measurements in Bali cattle.

Abstract

The PLAG1 gene is one of the genes that affect the growth traits located on chromosome 14 in cattle. This study aims to obtain SNP of the PLAG1 gene in exon 1 and exon 2 and their association with growth traits in Bali cattle. The number of samples used was 52 samples of Bali cattle, 10 samples of Peranakan Ongole (PO), and 8 samples of Limousine cattle. Identification of SNPs PLAG1 gene was analyzed by direct sequencing method and genotyping of selected SNPs was carried out using PCR-RFLP. Association of genotypes of SNP c.957A>C with growth using t-test. There were 7 SNPs in exon 2 of the PLAG1 gene, namely SNP c.339A>G, c.489C>T, c.795A>G, c.957A>C, c.1023C>T, c.1056A>G, and c.1353A>G. SNP c.957A>C was validated by PCR-RFLP using TaqI enzyme and obtained three genotypes, namely genotypes AA, AC, and CC with allele frequency A and C, respec-tively 0.10 and 0.90 in Bali cattle, while in PO and Limousine cattle were monomorphic. Genotype association of SNP c.957A>C PLAG1 gene were not associated with birth weight (BW0), weaning weight at 205 days of age (WW205), yearling weight at 365 days of age (YW365), yearling weight at 730 days of age (YW730), and average daily gain (ADG). SNP c.957A>C as a specific SNP for Bali cattle needs to be investigated in further research as a candidate marker for growth traits in Bali cattle.

Abstract

This study was aimed to identify genetic diversity in the promoter area and 5' UTR (untranslated region) HSP70 (heat shock protein 70) gene in several beef cattle in Indonesia. A total of 86 blood samples of Bali, Madura, PO (Peranakan Ongole), Limousine, and BB (Belgian Blue) cattle were used in this study. The extracted DNA of all blood samples was then analyzed using the direct sequencing method. The genotyping results showed the presence of five SNP (Single Nucleotide Polymorphism) in the promoter region, namely g.-393T>C, g.-343C>A, g.-202T>C and g.-69T>G and three SNPs at 5' UTR, i.e., g.19A>G, g.45C>T, and g.100_101ins30. The frequency of SNP alleles found in PO, Limousine, and BB cattle was in equilibrium, whereas in Bali and Madura cattle populations, the allele frequency was disequilibrium. In general, the level of diversity of observed alleles ranged from low to high (0.26-1.00), where SNP g.19A>G had the widest variety. It was successfully revealed in this analysis that the SNP g.-69T>G binds to both the NF-Y and CAAT box transcription factor. In addition, the 30 bp (base pair) insertions (g.100_101ins30) that were identified in Bali and Madura cattle have never been reported in previous research studies.

Abstract

The objectives of this research was to analyze the polymorphisms of SNP g.10428C>T in the SCD gene using PCR-RFLP and its association with meat charactheristics in Bali cattle. The number of 52 Bali cattle from BPTU-HTP Denpasar were used in this study and which were compared to Belgianblue (n=30), Limousine (n=14), Peranakan Ongole (PO) (n=30) and Wagyu (n=7). The polymorphism of the SCD gene was characterized by the use of the PCR-RFLP technique with HinfI enzyme restriction. The characteristics of the meat quality in Bali cattle were estimated using ultrasound imaging method. Genotyphic and allelic frequencies, heterozygosity values, and the Hardy-Weinberg equilibrium have been calculated using PopGen 1.32. The association between genotypes of SNP g.10428C>T SCD gene and meat quality characteristics was calculated using t-test. The results showed that homozygous genotypes (CC and TT) and heterozygous genotypes (CT) of the SCD|HinfI gene with C (0.26) and T (0.74) allele frequencies were and  in Bali cattle. The CC genotype was found in Belgian-blue, Limousine, PO, and Wagyu cattle with the allele C frequency of 1.00. The observed heterozygosity (Ho=0.44) higher than expected heterozygosity (He=0.39) showed high diversity in Bali cattle. Genotypes of SNP g.10428C>T SCD gene were associated with backfat thickness, marbling score, and percentage of intramuscular fat. Thus the SNPs g.10428C>T have potential as marker-assisted selection candidates for Bali cattle.

Abstract

Penelitian ini dilaksanakan pada bulan Januari 2020. Tujuan dari penelitian ini adalah untuk mengidentifikasi keragaman SNP (Single Nucleotide Polymorphism) gen myostatin di daerah ekson 3 dan asosiasinya dengan sifat pertumbuhan pada sapi Bali. Materi penelitian menggunakan sampel darah diambil dari 52 ekor sapi bali jantan berasal dari BPTU-HPT Denpasar. Analisis DNA dilakukan secara bertahap yaitu mulai dari mengekstraksi DNA, mengamplifikasi gen MSTN dengan metode PCR dan melakukan sekuensing. Data hasil sekuensing selanjutnya dianalisis dengan menggunakan FinchTV, BioEdit dan MEGA7. Amplifikasi gen MSTN di daerah ekson 3 pada sapi bali berhasil dilakukan pada suhu 60 oC dengan panjang produk 451 pb. Dalam penelitian ini ditemukan 13 SNP dengan Frekuensi alel SNP yang ditemukan berada dalam keadaan equilibrium. Hasil asosiasi SNP Terdapat 3 SNP yaitu c.4900 T>G, c.4905 C>G dan c.4907 C>G yang berpengaruh nyata (P<0.05) terhadap bobot lahir pada sapi bali. Hasil penelitian yang mengungkap hubungan antara beberapa SNP gen MSTN yang berasosiasi dengan bobot lahir diharapkan dapat dijadikan sebagai kandidat penanda genetik bobot lahir sapi bali.

Abstract

The objective of this study was to evaluate single nucleotide polymorphisms (SNP) in the 3'UTR region of CAPN1 gene by direct sequencing technique in beef cattle and its influence on growth and meat quality of the contrast mode ultrasound image in Bali cattle. The numbers of beef cattle used were Bali cattle (n=52 heads) which compared to purebred Belgian Blue (n=30 heads), Limousine (n=14 heads), Wagyu (n=7 heads), and PO (n=10 heads). Genetic diversity data were obtained from calculations by PopGen 1.32 software. Ultrasound imaging of the thoracic longissimus dorsi muscle in Bali cattle was carried out between the 12 − 13 ribs, and the sonogram was analyzed by Image-J NIH software. The result shown that 3’UTR of CAPN1 gene was found in six discovery SNPs that polymorphic in Bali cattle, they were g.15284 C>T, g.15347 T>G, g.15525 G>A, g.15853 G>A, g.15905 G>A, g.15915 G>A and Indel mutation was polymorphic in Bali cattle, Belgian Blue, Limousine, and PO. There was no association between these SNPs and growth traits. However, SNP g.15525 G>A was significantly associated (P<0.05) with a backfat thickness (BFT) in Bali cattle. In conclusion, the CAPN1 gene in Bali cattle is a candidate for Marker Assisted Selection (MAS) related to meat quality.
