Abstract

ABSTRACTVariation in The Mitochondrial Cytochrome b Gene in The Two White Cockatoo Species (Cacatua alba and C. molucensis). DNA sequence variation in the 791-bp of mitochondrial cytocrome b gene in the two white cockatoo species (C. alba and C. moluccensis) were analyzed in this study. Two pairs of internal primers used to amplify two fragments of cytochrome b from 30 individuals cockatoo. The results show that there were genetic variations among individuals of C. alba and C. moluccensis. Twenthy eight haplotypes occured in 30 individuals studied; 14 haplotypes (Hca1-Hca14) in 16 individuals of C. alba, and 14 haplotypes (Hcm1-Hcm14)in 14 individuals of C. moluccensis. Hca5 was dominant and owned by 3individuals (H37, KBS62, 28, BBP88). Within C. alba there were 18 variable sites, 0.00701 of nucleotide diversity (Pi), 0.975 ± 0.035 of haplotype diversity (Hd), and 0.005 ± 0.002 of mean genetic distance. Whitin C. moluccensis there were 18 variable sites, 0.00830 of Pi, and 0.9999± 0.028 of Hd, and 0,010 ± 0.002 (0.001-0.010) mean genetic distance. Divergence between C. alba and C. moluccensis was 0.064 ± 0.088 %. Neigbor-joining (NJ) analysis showed two main clusters consisted of : C. alba and C. moluccensis separately, and indicated that althoughthere were some variations in the DNA sequences, but the individuals within a species remain clustered in the same cluster.Key words: genetic variation, mitochndrial cytochrome b, cockatoo bird, Cacatua alba, Cacatuamoluccensis

Abstract

ABSTRACTA total of 781 base pairs of mitochondrial DNA ND2 gene was analyzed to investigate their divergence in the Arachnothera longirostra (Nectariniidae) birds in Jawa and Sumatera islands of Indonesia. Blood and tissue samples were collected from 27 birds consisted of 8 samples from T.N.G. Halimun, 6 samples from T.N.G. Gede Pangrango, 6 samples from T.N. Ujung Kulon, 1 sample from Dieng (Jawa), and 6 samples from Jambi (Sumatera). Total genomic DNA was extracted from each sample and used in PCR to amplify a single fragment of mDNA ND2 gene. Their DNA sequence data were compared with those from Johor (Malaya Peninsula) and Sabah-Sarawak Borneo (GenBank). There were 61 variable sites included 34 parsimony sites and 27 sequence haplotypes. Mean genetic distance or sequence divergences within bird populasions were ranged from the lowest (0.25 %) for Ujung Kulon to the highest (0.76 %) for G. Gede Pangrango; while mean genetic distance between populations were of 1.67% to 2.82 % for Java island vs Jambi (Sumatera), and 1.06 to 2.09 % for Java vs Borneo. Phylogenetic NJ tree showed that there were two main clades, i.e. 1) birds of Jambi (Sumatra), Johor (Malay Peninsula), Sabah-Sarawak (Borneo), and Ujung Kulon (Java), and 2) birds of G. Gede Pangrango, G. Halimun, and Dieng (Java). Past geologic event may influenced genetic divergence occurred within the populations. Moreover, geographic features such as mountain may played role for population isolation as showed on the Little Spiderhunter bird from G. Halimun, G. Abstract

ABSTRAKHubungan Kekerabatan Kakatua (Aves: Psittaciformes) Berdasarkan Sekuen DNA dariIntron ke Tujuh dari Gen ?--fibrinogen. Hubungan kekerabatan diantara burung kakatuamasih menjadi perdebatan, khususnya menyangkut posisi dari Nymphycus hollandicus. Intronpada gen ?-fibrinogen telah diketahui berguna untuk mempelajari filogeni dari beberapakelompok burung, oleh karena itu penelitian ini menggunakan sekuen DNA dari intron ketujuhpada gen ini (?-fibint7) untuk mengkonstruksi filogeni dari enam genus (Cacatua,Callocephalon, Eolophus, Calyptorhynchus, Probosciger, dan Nymphicus) yang terdapat didunia berdasarkan analisis neighbor-joining (NJ) and maximum-parsimony (MP). Ditemukanbeberapa indel (insersi-delesi) pada sekuen DNA dari â-fibint7 kakatua, sehingga panjangsekuen DNA bervariasi diantara taxa-taxa yang diteliti. Tidak terjadi saturasi antara substitusi transisi dengan transversi, dan juga antara transversi dengan jarak genetik. Tribe Cacatuiniyang terdiri dari tiga genus Cacatua, Callocephalon, dan Eolophus bersifat monophyletic.Meskipun hubungan diantara spesies dari genus Cacatua tidak terungkap dengan jelas, tetapiC. alba, C. galerita, C. goffini, C. sanguinea, C. moluccensis dan C. sulphurea berada didalam satu group, dan C. leadbeateri relatif terpisah dari species-species congeneric lainnya.Callocephalon secara filogenetik terpisah jauh dari genus-genus lainnya pada tribe Cacatuini.Tribe Calyptorhyncini yang terdiri dari Probosciger dan Calyptorhynchus adalah paraphyletic.Calyptorhynchus tampak monophyletic. Abstract

ABSTRACTThis study was aimed to determine the structure and genetic characteristics of the Javan Parakeets (Psittacula alexandri alexandri) in some populations in Java Island based on ND2 gene sequences. This study used 26 birds composed of 9 birds from Bogor (West Java), 8 birds from Cepu/Blora (Central Java), 5 birds from Yogyakarta (DIY), and 4 birds from Ngawi (East Java). Blood samples were taken from each bird and DNA was extracted, and then a single fragment of ND2 gene was PCR amplified. A totaly of 1020-bp of DNA sequence of all individual birds were analyzed and produced low genetic distance between bird populations: 0.0031 ± 0.0010 (0.0024 ± 0.0012 to 0.0058 ± 0.0022). The highest genetic distances among individual bird were found in the Yogya’s population followed and were lowest in Cepu/Blora’s population. There were 16 haplotype sequences (Hpa Hpa1-16) found in 26 birds. There were some identical haplotypes in each population, but each population has different haplotypes from each other. The highest haplotype diversity and nucleotida diversity were found in Yogya’s and Bogor populations. NJ tree showed that each individual bird clustered together corresponded to the population/progeny.Keywords: Javan Parakeets, Psittacula alexandri alexandri, population, ND2 gene sequence genetic distance, diversity

Abstract

ABSTRACTGenetic Diversity of Amphibia (Rana nicobariensis) at Ecology Park, Cibinong Based onDNA Sequences of Mitochomndrial d-Loop. The 397- base pairs from ten nucleotide sequencesof mitochondrial d-loop region were determined and analyzed in object to study the geneticdiversity of frog Rana nicobariensis at Ecology Park, Cibinong, West Java. There were sixhaplotypes from 10 individuals collected from Ecology Park. Abstract

ABSTRACTGallopheasant birds (Genus Lophura) belonging to Phasianidae family. L. inornata and L.ignita were 2 of 5 species in Indonesia. This study was aimed to determine the genetic variation and diversity of those two bird species based on DNA sequences of COI gene. Total genomic DNA was extracted from blood samples and wet meat from 5 individuals (4 individuals L.inornata hoogerwerfi and 1 individual L. Ignita). Amplification of COI gene by PCR produced a single fragment of about 860 bp. The 785 bp of DNA sequence data from 5 birds were analyzed to determine its genetic variation and diversity, both of at intra and inter-species levels using MEGA 5 software. Genetic distance between individual bird (intraspecific) of L.i. hoogerwerfii ranged from 0.00 to 0.0013 ± 0.0012, whereas between 2 species (L. hoogerwerfii vs L. ignita) ranged from 0.0467 ± 0.0078 to 0.0481 ± 0.0080. Three individuals of L. i. hoogerwerfii have the same DNA sequence haplotype (HLh1) and one individual has one haplotype that was very different from the other 3 individuals (HLh2), so from 4 indi-vidual birds there were only 2 haplotypes with 0.400 ± 0.237 haplotype diversity (Hd) value. Nucleotide substi-tution / differences occured in 4 nucleotide sites (site 320, 711, 738, and 779) and nucleotide diversity (Pi) was 0.00204 ± 0.00121. Between two species (L.i.hoogerwerfii and L. ignita) occured 39 - 404 nucleotide subsitu-tion sites. The average number of codon encoding amino acid was 261 with a value of codon bias was 0.314. The existence of a nucleotide substitution indicated that there were genetic variations in both intraspecies and interspesies levels. Genetic variation and diversity of L.i. hoogerwerfii were low. The 397- base pairs from ten nucleotide sequencesof mitochondrial d-loop region were determined and analyzed in object to study the geneticdiversity of frog Rana nicobariensis at Ecology Park, Cibinong, West Java. There were sixhaplotypes from 10 individuals collected from Ecology Park. Abstract

ABSTRACTThis study was aimed to determine the structure and genetic characteristics of the Javan Parakeets (Psittacula alexandri alexandri) in some populations in Java Island based on ND2 gene sequences. This study used 26 birds composed of 9 birds from Bogor (West Java), 8 birds from Cepu/Blora (Central Java), 5 birds from Yogyakarta (DIY), and 4 birds from Ngawi (East Java). Blood samples were taken from each bird and DNA was extracted, and then a single fragment of ND2 gene was PCR amplified. A totaly of 1020-bp of DNA sequence of all individual birds were analyzed and produced low genetic distance between bird populations: 0.0031 ± 0.0010 (0.0024 ± 0.0012 to 0.0058 ± 0.0022). The highest genetic distances among individual bird were found in the Yogya?s population followed and were lowest in Cepu/Blora?s population. There were 16 haplotype sequences (Hpa Hpa1-16) found in 26 birds. There were some identical haplotypes in each population, but each population has different haplotypes from each other. The highest haplotype diversity and nucleotida diversity were found in Yogya?s and Bogor populations. NJ tree showed that each individual bird clustered together corresponded to the population/progeny.Keywords: Javan Parakeets, Psittacula alexandri alexandri, population, ND2 gene sequence genetic distance, diversity
